I need to clear some room off my computer, but I don't want to forget what happened in the series, so I'm starting to write episode summaries for this series. These will contain spoilers, so please don't read if you're going to get upset.

Somewhere in space, a small group of men (some in mechanical suits known as A.G.W.S.) move closer to a large golden object, a Zohar emulator. One of the men tries to touch it, but he begins to glow and be sucked into it. A machine moves closer with a device that sends off some sort of light. Above a fleet of ships are moving.
Now the scenary switches to that of a city in ruins. A young woman, Shion, who is wearing an unusual head device, looks down on a group of A.G.W.S.'s giving instructions to one called KOS-MOS. A large green A.G.W.S. falls to the ground piloted by KOS-MOS. The machine runs toward two other A.G.W.S.'s which are firing upon her heavily. After some mechanical gymnastics, KOS-MOS's suit fires twice at the group destroying both opponents. She lands in the middle of a groupd of more A.G.W.S.'s who begin to fire upon her. After more mecha-nastics, KOS-MOS eliminates the group. Shion who is still observing the battle comments on KOS-MOS's performance, but isn't fully aware that an A.G.W.S. begins to land behind her. There's a brief glimpse of a man, Allen, who calls Shion's name alerting her of the danger. The machine lands, but begins to fall toward Shion because of a damaged leg. Shion ducks as a beam of light hits the A.G.W.S. Shion turns around to wind the source of the light which is KOS-MOS's suit which had fired through a series of buildings. Shion lets out a sigh of relief then Allen's voice can be heard asking Shion to go to the Bridge. The experiment ends.
In the real world, Shion gets out of her seat and almost falls because of exhaustion, Allen prevents her from doing so. Shion removes her headgear, turns on her digital glasses, and heads for the bridge not before Allen (who begins to blush) offers to handle things back in the lab so Shion can rest. Allen gives some orders to the others, is slightly teased, and begins discussing with a newcomer about switching the test from simulation to real. Apparently there was an incident 2 years ago where KOS-MOS went beserk and killed many researchers. Shion was apparently there when her lover was killed. The whole lab becomes filled with gloomy faces. As Allen looks to where KOS-MOS is contained he explains that they should have faith in their Chief's (Shion) judgement.
In the hangar, a Major forces some workers to do push ups for apparently getting to close to the Zohar which is now inside the ship. Shion walks in, sees the large object, and walks towards it. Somehow she knows that it is a Zohar. A (familiar looking to any Xeno fan) young girl dressed in a white dress with a cross around her neck appears before the golden monolith. Shion is denied an answer when she asks who the girl is. She tries to touch the girl, but is scolded by the Major because the area's off limits.
Somewhere in a dark room a man named Andrew (who has mild importance in the game at least) communicates a man, Margulis on screen. Margulis calls Andrew a disgrace and warns him that Gnosis will attack in a few hours. The commander (Margulis) orders his subordinate to bring back the Zohar before he ends the transmission.
On the Bridge, Captain is reviewing the KOS-MOS data with Shion. Commander Andrew takes a look as Shion looks around the Bridge and takes note of a 100-Series Observational Realian which looks like a little girl. The two make contact before Andrew snaps about not having any field data, that Gnosis are very dangerous, and how useless and unused weapon is. The Captain and Shion try to reassure Andrew that they were safe because of the ship's position, the A.G.W.S.'s, and the 100-Series Observational Realian, but they don't know they information Andrew's hiding. Meanwhile the special Realian leaves the Bridge. There is a scene of the entire fleet and then the oncoming group of Gnosis.
In her room, Shion lays on her bed and listens to a transmission left by her brother asking her to return home. She turns off the transmission and turns to fall asleep, but thinks of the mysterious girl and realian she had seen and gets up.
She heads over to a room to help with Realian maintenance where she acts like psychiatrist for the artificial beings known as Realians. In this room she comes by the 100 Series she had seen earlier. Shion talks to the obviously very depressed android. She gives the Realian some nice words and then her U-kun (bunny) phonestrap? which the girl liked. This made her smile. Lieutenant Virgil walks in and begins insulting the stench of the room because he doesn't like Realians. Virgil and Shion exchange some words about their differences. The lieutenant thinks of them as useless machines whereas the Vector chief thinks of them more as humans. Virgil says they're just merchandise. A Realian Shion had worked on came up to the lieutenant and told him that he was correct, they were manufactured as merchandise, but he took pride in his work of his own free will. Virgil said a few more ignorant things then left.
The emergency siren goe off alerting the whole ship of danger. The Gnosis had finally arrived. After things are sorted out on the bridge a woman over the intercom calls to battle all appropriate crew. Outside ships and A.G.W.S.'s are being destroyed by these seemingly invincible creatures known as Gnosis. Virgil and his squad manage to kill a few during the brief moment the beings enter normal space. The Gnosis have broken through the defense lines and begin to slip into the Woglinde. Away from the battle field, a white-haired man in an ominous looking A.G.W.S. observes the battle then decides to make an appearance himself.
In the lab, Allen tries making contact with the chief, but to no avail. He orders the others to evacuate as he searches on his computer for Shion. In other parts of the ship, Gnosis begin entering through the walls and killing people. As Allen still searches, Shion and the Realian run through a now clear hallway to get to the lab in order to activate KOS-MOS. In the lab, it seems that KOS-MOS's hatch begins to open. The little Realian trips and drops the gift from Shion. Shion picks it up and helps the girl to her feet. A cracking sound comes from one of the walls and the Realian pushes Shion out of harm's way as something breaks through. Shion is pushed into a wall and then falls to the ground. It would appear that the mysterious A.G.W.S. has broken through. In the lab, the elctricity goes out. Then Allen's computer turns on again. Someone else is now accessing the system. Allen stands up and says KOS-MOS's name. Shion looks up at the A.G.W.S. before losing conciousness. The machine that contains KOS-MOS begins to activate. Allen looks on in fear. On his computer, Shion has been found. A glowing KOS-MOS tears off the machine around her. A frightened Allen looks at the now activated weapon who calls out Shion's name.

This episode starts off with KOS-MOS's awakening. KOS-MOS quickly scans the Woglinde again for Shion. She confirms Shion's vital signs and that the situation is an emergency. KOS-MOS's arm turns into a cannon and she blasts a whole through the wall. Allen may be more firhgtened that ever, but follows KOS-MOS through the opening.
The little Realin stands up through a pile of debris, falls over, but stands back up. She checks on the unconcious Shion. "Beautiful" says a voice which startles the Realian. The white-haired pilot of the A.G.W.S. stands on his machine commenting on the Realian's caring actions. A flash of electricity brings the man's face into view. The Realian steps back as she says his name, Albedo. Albedo jumps from his suit to the ground and walks toward the females. He asks the Realian to hela the pain in his heart from her abandoning him. He puts his arms over the girl. A light shines and the Realian cries out in pain. Her body tremors then changes appearance and falls to the ground. Albedo wants an explanation for why the "doll" is here. To get it, he places his foot on Shion's head and places his weight down. The Realian agrees to return and Albedo removes his foot. The two leave, but not before the Realian looks to U-kun and then to Shion.
The Realian whom Shion helped and spoke to Virgil picks up the Vector employee's unmoving form. Shion awakens and recognizes the Realian. He explains that it's dangerous and that he'll take her to the evacuation room. She tells him to wait because of the 100 Series, but he explains that there are no other life signals nearby.
Outside the battle continues on with the fleet suffering heavy loses. The captain orders all ships to fire their main cannons, but it does no good because the Hilbert Effect hasn't been activated. Another ship is shot down. Gnosis enter the engine room and destroy the people inside. The Captain asks about Andrew's whereabouts since he should be on the bridge, but they cannot locate him. The Captain realizes that the objective of the Gnosis is getting the Zohar. With barely any defense line left, the bridge is impacted by a Gnosis.
In the hanger, the people there find out that the bridge is gone. Andrew explains that they are members of UTIC and that they should follow UTIC orders not be concerned with the Federation fleet. Andrew is going to destroy the block and perform a gate jump to get the Zohar Emulator to Commander Margulis. He orders the others to escape.
In a hall, A.G.W.S. units led by Virgil have made a sort of blockade to prevent Gnosis from coming through. They sense a lifeform which they mistake for a Gnosis coming near. As soon as the "Gnosis" turns the corner they open fire. Virgil orders them to stop. The "Gnosis" was really Shion and the Realian. Virgil yells at Shion for being in the middle of a battlefield, but another pilot alerts him that he is still sensing a Gnosis which appears behind Shion through the floor. Virgil orders the others not to shoot because they might hit Shion and rushes forward. The Gnosislifts up it's arm to swing at Shion, but the Realian covers her and recieves some nasty wounds to his back. The Realian appologizes then throws Shion to Virgil who catches her with his A.G.W.S. and then opens fire on both the Gnosis and the Realian. Shion yells at him to stop, but he refuses since he believes Realians were made for the purpose of protecting humans. More Gnosis appear and destroy the other suits. Virgil who has put Shion down tries to clear a path, but is tackled and then hit repeatedly by a Gnosis. Shion, who hasn't moved is now confronted by a Gnosis.
Outside Albedo has begun to observe the battle once more. He takes enjoyment in their deaths as the Realian clutches U-kun. and says, "Shion". Albedo comments on the cries of the dead then tells the Realian he will have her sing a much better song.
Inside the Woglinde which is exploading in various parts, Shion is being grasped and crushed by the Gnosis. Virgil who has evacuated his suit is shooting at the monster with a gun. Shion's body begins to fade to white from her feet which is the common for humans before their bodies dissipate from the touch of the Gnosis. Shion's body is now completely faded, but she looks down and sees the same girl she saw standing before the Zohar. She tries to tell the girl to get away, but she can't speak. The little girl turns her attention to a wall which a blast of light comes through hitting the Gnosis's arm causing it to drop Shion. The wall starts to crack and is then pushed through my none other than KOS-MOS. She steps through and stands in front of the now safe and vivid Shion. KOS-MOS's mask drops activating the Hilbert Effect which causes all the Gnosis in the area inside and outside to materialize. KOS-MOS demonstrates her acrobatic abilities again and with just a touch on the head the Gnosis is defeated. She quickly finishes off the rest of the nearby Gnosis.
Allen walks through the hole and asks Shion if she's ok. Shion inquires about KOS-MOS's activation, but her assistant hasn't any clue and advises that they should hurry to an escape pod. Two more Gnosis appear, but KOS-MOS transforms her arms into gatling guns and destroys them. Virgil wonders why she can hit the Gnosis and the Vector chief explains that it's the Hilbert Effect. KOS-MOS tells Shion that they will proceed to the Hangar 1 because there's a really high probability that the target of the Gnosis is the Zohar. The android explains that her assigned duties are to verify and preserve the integrity of the Zohar and to protect all Vector personnel. Shion asks who gave her the orders, but instead of answering, KOS-MOS requests them to follow her. She transforms her arm into a blade then cuts through all the Gnosis ahead of them even one that seemed to crush the android. The others follow.
Andrew who is in Hanger 1 still wonders why he can't execute the purge, but his wondering ceases when he is killed by a Gnosis. The Zohar has now been taken by the Gnosis. KOS-MOS whose arms are once again gatling guns leads the way into the hanger just as the Zohar was being taken. She opens a duct which will lead to the last escape pod and pushes Allen through. Shion asks what KOS-MOS will do. The android explains that she will switch to her Case B mission. The chief wants to know more, but KOS-MOS picks her up and drops her into the duct. Virgil then jumps in although it doesn't matter to KOS-MOS who now walks back through the door they had entered.
The Woglinde "sinks" just as the escape pod leaves with Virgil hanging onto the back. Shion watches the Woglinde go down from inside the pod. The Zohar is seen moving through space and is then taken in by a very large Gnosis. KOS-MOS who is observing this confirms with someone (who you don't hear or see) that the Zohar was an Emulator, that she will apply a tracking device, and then head for Second Miltia. Some sort of rifle materializes and she shoots the large Gnosis with the tracker just before it makes its jump. Inside the pod, Shion is mourning the deathes and has a short flashback of a dead man in her arms. Allen thinks back to a time when he and a crying and fallen Shion stood before a grave. He tried to place a hand on her shoulder, but stopped.
A ship comes out of a portal and looks at the debris from the battle. Inside the crew of this ship discuss the situation. There were no Gnosis left, no nearby ships, and the Federation wouldn't be by for hours. The Captain decides to pick up anything that looks salvageable. A member of his crew, Hammer, comments that although they need to payback Master Gaignun soon this is risky. If the Feds find out, they'll be in big trouble. The Captain holds his ground and kicked Hammer when he made a metaphor about them being like vultures and other scavenger animals. A young man, another member of the crew, states that those animals have been extinct. Tha Captain excuses his actions by saying they're space recyclers. The last of the crew, Tony, who pilots the ship reminds the captain that Master Gaignun told them not to do part-time jobs not too long ago because it hurts the Foundation's image. Tony alerts the rest that there's a wrecked ship close to them. The Captain tells them to pull it in. A body floats by just outside the window...the body of KOS-MOS. The crew watches as it settles onto the ship in front of a window. Hammer comments on the "corpse's" prettiness. KOS-MOS opens here eyes and looks right at the crew. This startles all of the crew except for chaos (the boy). She asks the frightened crew to open their communications line. Captain Matthews opens the Elsa's communication line. As the Captain makes his introduction, KOS-MOS interrupts him and requests that they follow her instructions.
